While compiling I get every time asked if this is for a Java or Scala Application
Every time when I compile scala code (!) I get asked, if this is a Scala or Java Application.
In my opinion this is very very nasty and time consuming. The IDE should automatically recognize, that this is a Scala Application or at least save the last answer.

For this, probably the ScalaSourceFileEditor must be decoupled from CompilationUnitEditor, which is part of JDT.
What exactly do you mean? Can you post a screenshot? I don't recall seeing such a dialog before.

That is the 'run' dialog. Are you trying to run the Scala application? Could it be a conflicting shortcut (are you using non-standard shortcuts)?

You got me confused when you wrote "every time I compile", in fact it's every time you run. This looks related to #1001178. One way to work around this is to configure Eclipse to always run the previous launch, in Preferences/Launching (see screenshot).
Another way is to use right click and choose from the submenu Run As... the Scala or Java launcher (they have different keyboard shortcuts, so there won't be an ambiguity).
