I was not able to leave comments on #1001579 so I am creating a new ticket.
As somebody who uses Alt+Shift+T all the time in the Java, this bug is incredibly annoying. The Scala Alt+Shift+T binding is broken in Scala Editor. And its broken in in the Java editor. Only the Debug and Run menus work. Please fix the scala Alt+Shift+T binding so it does not break the Java binding.
A workaround is to edit the Preferences/General/Keys and unbind all three of the Shift+Alt+T bindings in the Category: "Refactor Scala" AND restart eclipse.
