Keep logs of the files and settings used for every tool

    For research logs to be complete, they should include how exactly the results were reached. Such logs are important to enable the researcher to track back, find mistakes, repeat steps, etc.
    It would be helpful if the tools would support such work by outputting user-readable logs.
    As an extension to this, it would be nice if:

    • The logs would also be machine-readable, so tools can re-load settings from the logs
    • The logs would be automatically stored with a project, if the files/folders related to that project are known. Perhaps we should develop a project tracking tool? Or search for a good, existing one?
